     I imagine the original Kooplings are orphans Bowser has adopted, probably children of some of the Koopas Mario has killed over the years.

     Bowser Jr. being the only one who takes after Bowser and even carries his name is probably a clone created by magic to provide a legitimate heir to the throne.

   I figured that Bowser Jr. is really Baby Bowser (that is, Bowser himself as a child).

   So, yes, Kamek sent the young Bowser into the future to be raised by himself, because… stuff.
